First this: God created the Heavens and Earth—all you see, all you don’t see. Earth was a soup of nothingness, a bottomless emptiness, an inky blackness. God’s Spirit brooded like a bird above the watery abyss.

Anything made of matter God created. All physical things, including light, came into being as a result of God making them.
From what did God make the heavens? He has control over matter and energy (E=Mc*2). It was created from that which we do not see (Heb 11:3).
God created the world by His wisdom, His perfect decisions (Jer 10:12, 51:15). He chose how things should be.
God created the world with His words (2 Pet 3:5-7).
God reveals Himself through all creation, so we can clearly see Him and His attributes (Romans 1:19-20). But the world in its own wisdom cannot find God (1 Cor 1:21) - all it can come up with is the theory of evolution. I expect as scientists looked harder and harder at what God created, they had to fight what God was revealing to them.
Even though He is revealed through nature, we have His revelation (Scripture) to improve upon our understanding and knowledge of Him through nature - and also to eradicate misunderstandings we have accumulated, by mixing our perfect view of Him in nature with what our worldly wisdom tells incorrectly about nature. But if we looked for Him in nature, we could probably learn much more of Him than we have without paying attention. What specific attributes of God can I see in nature?
It is by faith we know that the world came into being by God's word (Heb 11:3). In this one verse the Bible gives us a better, a more accurate and useful, knowledge of the origin of the universe, than all the volumes of the world's scientists.
Since God created the heavens and the earth, He also is Lord of heaven and earth (Acts 17:24).
