But if we shall say, Of men; they feared the people: for all men counted John, that he was a prophet indeed.

They came at Jesus proud and strong, and left humbled and weak, and it was simply from Jesus' words. In the same way, God promises that He will give us the words we need at the appropriate time (Luke 21:14-15), and by doing so, we silence the ignorance of foolish men (1 Peter 2:15). Jesus spoke the words that God gave Him - John 12:49.
Even though these men practically had an iron fist hand on the people, John was so respected as a prophet (which he was!) that there would be such a widespread outcry and uprising that they potentially could not manage it.
